The jell inside the knee might have got dried to cause the pain. There is a chance for knee muscle fracture for the pain. If you don't drink enough water the joints lose their easy movements and friction sets in for giving pain. Constipation is another reason for all major problems in our body. Drink lot of water.

Their are a number of possiblities that causes occasional pain in the knees. One might be caused by a slight ligament tear and that pain is activated only when the knee is used in a certain portion or angle. Athritis is another possiblity depending on the age of the person and the type of physical condition the person is in.

Although you did not state if this right inside kneed pain comes and goes during day or night, the pain could be a result of sleeping on your side with your knees touching. You may try using a pillow between your knees at night. This also helps align your spine. Your problem may also be your sciatic nerve.

It could be an issue of arch support. If you need more arch support than you have, your foot will be rolling inwards, putting strain on that side of your knee. Does it come and go depending on which pair of shoes you're wearing at the time? I'd recommend trying a pair of quality insoles.
