What can I do about ankle pain caused by running?

Proper stretching and support will help prevent ankle pain. You can use an ankle brace to prevent it from moving out of alignment or stretching the ligaments too far. There are also balancing exercises that will strengthen your ankles and prevent pain during other exercises.

If you are overweight, lose the weight. If you are normal weight, go to a good shoe store and be sure your shoes are the right fit for you. In the meantime, Ibuprofin before running may help, and a nice icing down afterwards will definitely help. You may even need some stride analysis, it can really help.

Make sure to use a running shoe designed specifically for shock absorbtion. You can also start wrapping your ankle with an Ace bandage for further support. If pain continues I would recommend seeing an orthopedist to make sure you don't have other issues including arthritis or bone spurs.

The best way to deal with ankle pain is to take medicine, see a doctor, and stop running while taking his/her advice on the best course of action.
