The best and easiest drill for any infielder is to have him toss a ball against a concrete wall and field the ball as it bounces back. 100 times per set, 2 sets per day. It sound simple but it helps train throwing and fielding skills.

A good drill is a bare handed ball drill. Set up two cones about 8 feet apart. Have your shortstop in between the two cones. Stand about ten to fifteen feet from the cones. And roll ground ball to the left then once he fields it roll one to the right. This is a quick drill.

Some good shortstop drills would be to hit a number of ground balls, and have them field them and throw them to all three bases, and home (most importantly though, to first). Make sure you have them practice their range, and in addition obviously, their hitting as this is important.

A drill to work on defensive agility is hitting ground balls to players right & left sides to work on fielding skills, but getting a strong throw to first base.

chaos drill. Have a bucket of balls. Hit/Throw them as soon as the shortstop has thrown the previous one. This will also help the 1st baseman receive throws.
